Looks like your dash threw up! But really if I remember correctly, and your car is an ex with keyless you have to keep the factory cd player somewhere for your keyless and dome light to still work when you put in an aftermarket cd player. That could be here some of your wiring nightmare is coming from. They may have something to solve this now it has been about 10 years since I messed with one of those.

Disconnect the battery and take everything out that isn't factory, then start from scratch.

You could track everything down, and put it into a new wiring harness that SHOULD be color coded, or you could take it to someone and let them deal with it.
A professional shop shouldn't have any trouble doing this. If it wasn't for my weird feud with Jonyb I would say ask him about doing it, though I would think he would have chimed in already about doing it if he was interested. Otherwise, there is Best Buy, Precision Audio, Wal-Mart (not sure if the one in Paducah does installs or not, some of them have started doing it), ice Cold Customs and Audio Kingdom. The only one of those I have ever dealt with as far as installs is Precision, and that was a few years ago, they did a very good job.

By the way it looks Audio Kingdom might have done it in the first place.

That's true, but looking at those pics, someone didn't care, so that idea is out.
So is there a non-functioning alarm in there too?
I can straighten all that out, but it won't be cheap. I'd need the car dropped off and have it all day.
